RT4wd Auto to RT4wd Manual Transmission swap questions

So I have a parts car that is mechanically complete and a friend that has done a few auto to manual swaps in 2wd civics of similar vintage 88-91.
I myself am fairly mechanically inclined and did a motor swap in a galant vr-4... but I still have a few things I wanna get straight in my head before even starting this project.

1) I need to swap the ECU right?

2) Do i need to swap the rearend?

3) Is there any part of the swap that will not be straight forward or would differ from a standard 2wd auto to 2wd manual swap of a similiar year?

4) Is there any way to gauge the health of the transmission without going through the whole swap process? (My current auto has 230k on it and works just fine, this project car's gauge cluster reflects 303k miles)

I plan on doing new fluids, new clutch and inspecting the flywheel during the process.

I will not rush this project.
I would like to have the 6-speed but priority one is getting my wagon back on the road and swapping some minor stuff from the parts wagon then getting the AC back up and running.
