Sorry if this has been asked before. I have a 90 wagon that is havin alt probs and I have a new alt from a EF sedan also a 90 will it fit my wagon? Thank you and like I said I apologize if this has been asked before I was reading few links but couldn't get a def answer.

It should work no problems across any D series engine, bolt patterns are the same across D series and operate even B series engines, but don't quote me on the B series setup as theres bolt/alignment modification to be done for that!
For assurance though, I have used my Honda OEM alternator from my 1988 Honda CRX Si which has a stock D16a6 (SOHC engine with MPFI setup) onto my 1990 Honda Civic Wagon which has a stock D15b2 (SOHC engine with DPFI setup). Bolted up with no problems. Stopped my car from turning off on me. Plus saved me cash and time as I went with an old but good condition alternator setup from my 1988 Honda CRX Si!
Basically though, 1988 - 1991 are all EF based models with D series setup and parts can be tossed back and forth from 4dr sedans, hatchbacks, and crx models. Plus across new generation models to I believe; ex: EG, EK, EJ, etc... Best of luck, but if you need any more help, just ask around or direct message me and I'll be glad to help if I can!
