Tips on aligning door

My old front passenger door hinges were really "saggy" for lack of a better term. I got a new one from the junk yard, got the door on no problem. I was using a straight edge to try to line the door up for about 30 minutes before it got dark. It was closing ok, but it popped pretty hard when i open it.

I am gonna try again tomorrow. Is this just something that takes experience or are there some tips I am missing?

    so i worked on it for a good while trying to get it to close perfectly. everything works great but the rubber trim on the top corner hits the rear door when opening :(
