dials and dial surround: the early spec have chevrons on the red, and the buttons are different for hazards, rear window heater etc
headlights: early = twin bulb, late spec single bulb
sidelights: early = screw type, late = slide type
lol im in the process of swapping out my rear wago seat for the single seat part from the DX, i got the butt part in but the back rest is still benched cuz of brackets i need to make my own, i wanted to remove the rear seat completely but i still need to take my girls bro to school and since hes the only 1 that sits in the back i made it a single seater lol
my buddy has the bars in his.. i will get a pic of them first thing in the morning.. his is a 89 and it is stock. i work at honda and i will check why they come in the wagon..
This may be hard to see, but the first Wagon was Stephen's and his was a wagonvan. You can see the bar in the back window on the passenger side if you look. I thought Rev/I had a better picture of the bar, but this is the best I could find. I'm sure someone may have a better picture, but at least it's reference for now.
p.s. this picture is from the Import Alliance meet in Atlanta back in .. April I think ..
local wrecking yard just got a wagovan in ... has some minty interior pieces .. some not so much .. anyways i pulled the cargo bars off of it  .. do i need the interior trim that has the holes for the bars? or should i just drill some holes in mine?
also if anyone need anything off of it pm me and ill call and see how much they want for it
pics for reference
HAHA i like how they set it on top of rims instead of blocks lol

I am a dealer parts guy and these are the answers for sure for USDM cars:
88-89 were years for WAGOVAN trim level. It is the only one with factory 'jail bars'. They were to secure cargo and protect the windows from cargo. The wagovan difference was the vinyl seats and one-peice rear seat and door panels without cloth. Plus the bars and a WAGOVAN sticket where the RT4wd sticker goes. The rest is the same as DX.
The under-seat box was 88-89 RT4wd only. The 90-91 seat pans were different because of the motor mouse seat belts. The safety changes for 90-91 were the elimination of TWO left side dash pockets and the underseat tray. They added SRS elegible seatbelts, rear door beams (so the doors are technically different, but not visibly) lower dash knee bolster and new glove box lid (also a knee bolster) and the dash is different, most noticible around the gauge cluster and where the switches are. The exterior was changed in the marker lights (88-89 screws, 90-91 no screws). Colors were changed between years. Engines were unchanged as were PGM FI options (2wd had 1.5 liter dual point (aka throttle body) injection, and the 4wd had MPFI 1.6 liter).
Passenger Mirror, A/C, Stereos, Speaker Pods, 2WD rear mud flaps, Door Visors, Audio Consoles, Antenna, Floormats, etc. were ALL OPTIONS! No cars had these from the factory! They are like Honda always does: DEALER INSTALLED ACCESSORIES.
4WD wagon is DX trim! only addition is MPFI 1.6, RT4wd, and Power Steering (also on DX 2wd automatic models). Nothing else is different between the two except year related differences like under seat tray.
Rear suspension is different on 1988 models.
I have a 1991 Civic wagon brochure and Service Manual, Body Manual and ETM if someone has more specific questions. I also have the US accessory listing pages and an 88-91 Civic Wagon paper parts catalog (what we used before we had online catalogs {used at dealers as only way to look stuff up until the mid 90's, oh how far we've come!})
Good info, Kinda bummed my '90 isn't technically a "wagovan" but I'll get over it lol. I use to love vans, and I now love Honda's. Throw those two together, and I'm bound to be head over heels haha. :P
something small and insignificant, but the 88-89 cargo light had one wire going to a prong on one side of the light and the second wire going to another prong on the other side of the light. the 90-91 had both wires going into one connector and that connector clipped into the light. so if you ever need to replace the cargo light, stay year(s) specific.
good info, i tried to put a glove box latch from a 89 in my 90 and it was diffrent. Its just so hard to find wagon parts and the parts I need I cant get but this info will help me so next time I know what parts will or will not fit.
Only differences in seat runners are JDM ones have the puller (for sliding forward/backward) on the right hand side instead of left (UK is left hand side anyway).

Yes to all of those, as far as I know. The only difference externally is the front corner marker lights.

only in the USA/Canada
its just an early spec thing. a lot of old 80's cars only have one mirror, like the Nissan Micra/March
No, dealer option on all 4 years. I have 2 '89's- 1 with, 1 without.

Look at about.... 2/3rds down the page.
88/89-90/91 are different. (probly the auto seatbelt garbage.)
USDM 90-91 are MUCH different then the 88-89.
why? because of the auto-belts.
