91 Auto RT - JRSC - z6 swap or a6 build?

Currently my wagon has the stock a6 engine, its also and auto with the S3 & S4 and LOW Gear Selection. It has been converted to OBD-1 using a ECU jumper and a OBD-1 dizzy with the jumper.
The ECU used is a PR4.
Sometime down the road I want to swap a z6 vtec with a P28.
The PR4 is out of an Integra with a tranny that too has the S3 & S4.
But every now and then when I start the car the S3 will flash.. When I swap back to OBD-0 with the PM6 it never does this...
So I'm guessing the S3 flashing has to due with the PR4 ECU...
Question 1...
With that all said, will the S3 & S4 and LOW gears Selection work with a P28 ECU??
The swap is just a thought I might just build the a6...
Question 2...
Would you recommend the z6 swap or just build the a6...
I do plain on and have it in hand, installing a JRSC on either engine...
Oh and either way I go z6 or a6, the engine will be built!!

Because all PM6 are manuals.
The Auto transmissions with the S3 & S4 Speed selection,
"90 Integra Auto" is there a special PR4 ECU or a separate transmission control unit?
