Water inside car

Anyone had problems with water getting inside while its raining? We got a bunch of rain the other day and my passenger side had standing water on the floor. Pulled the carpet and cleaned everything up as well as shampooed the carpet numerous times. It looks as though it comes through the front passenger door, but the seals appear to be fine and the window seats perfect. I know it the wagon didn't try to become a boat so it can't be from the bottom. I didn't see that the dash was wet, but that doesn't mean it evaporated. I don't care much to hose it down to see where it comes in and have to clean it out again. Any opinions?

    Pull the wiper arms and cowl off and check the seal on that black cover

    Sorry, I was in a hurry when i posted that. The cover I mean is directly above the blower housing. If it isn't well-sealed, water will fill the blower to overflowing.
