Don't use caulk, use a urethane (body mtrl). This will help prevent future splits, seal out water (and seal w/e water is already in there) and would also serve as a hardening bed to lay the strip back down in if you decide to reinstall it.
Also check your rear hatch hinge plate areas (where they form into the body), lots of cracks show up there as well.
THIS! Flowable seam sealer is the most ideal thing to use for doing the roof rails. its a two part system but it is epic.

Kinda tough to see, but yeah, I think most of the water is coming through the hinges. When I checked the first time, a few weeks ago, it didn't seem that bad, but wow. There was water basically dripping off the bolts on the inside, even though the top was dry. The body sealer is also starting to crack all around the hatch and the rain gutters as well. I'll start with the easy shit and work my way into the harder stuff. Part of me wants to throw on a spare rear hatch/door, pull this one off and completely rebuild the thing. Strip it down, take all the body sealer off, repaint, redo the trim, clean the fuck out of it and throw it back on. Actually, I think I'll do that In the meantime, gonna pull those hinges, lube the fuck out of them and get them back on there with a decent seal, even if temporarily.
This car obviously sat under a nasty tree for some amount of time and it's gonna take quite a bit of work to make up for lost time with this poor thing. Suppose it will give me something to do until I find that original owner, 75K mile car.
Picked up the ZC today, I'll post some pictures once I get a stand for it or somewhere to put it besides the plastic tub it's sitting in right now. Also grabbed a shock tower cover, drivers side visor since mine was dropping, rain gutter strip and one of the window trim pieces, not sure what it's called.
It was a nice drive over the pass to meet up with turbo_teg to pick up the parts and here are a few photos, since I feel like I need to post them It appears as if my girlfriend doesn't get out of the car and that's mostly true, she likes the toasty insides of the wagon. Which she named Ginny, today...

Saw some snow on the way back over and wanted to see the rear wheels spinning in the snow.
Car was filthy and considering I've never washed it, figured it was a good time.
Seeing how filthy/rusty those wheels are makes me sad. I need to get on that and clean 'em up a bit.

Updates:
-Going through about a quart every 250 miles or so.
-Muffler is barely hanging on. Hoping to take 'er in to the muffler shop and get a new one welded on, but money is kinda tight and since i't s just annoying and not stopping me from driving, I just keep driving it, as is.
+Making some nice/thick rubber floor mats at work in the next few weeks. I run a CNC machine and a few weeks ago we did a job for adidas, cutting these black rubber mats, there was some left over material, so I snagged it and as soon as I can make a template of the front and rear mats, I'll be making a few. Will be a big black mat, but I don't have anything there now, so I think they'll work okay.
+SOHC ZC is still sitting in a rubebrmaid container in the garage. About half way thru my motorcycle project and once that's all wrapped up, the engine will be going on a engine stand and getting a "rebuild". turbo-teg said it was a strong motor, but I think I'll do as much as I can to make sure it's a motor that'll last at least 50K or so. While that's in, I'm going to completely rebuild the D16A6 from the ground up, nothing super crazy since I only want decent MPG and crazy reliability and the ability to pull a jetski to the ocean and back.
-Car is still leaking a tiny bit in the rear by the hinges. It's slowed down a ton and once the weather really dries up, I'm going to pull the hatch, grind away all the sealer/rust(only a little) and fix 'er all up.
Lots of other things I have in mind, but the main thing is getting that donor motor ready for the road and actually in the car since I've never done any major work to a honda engine, let alone throw one in a car. Should be interesting.

Alright, time to move forward with some things. Here are some pictures of the SOHC ZC motor I picked up from turbo_teg. This will be my first time doing anything like this. I've done some mild motor work on motorcycles and even cars, but never had an engine on a stand before. I've got a buddy who is going to hopefully swing by sometime in the next week or so and take a look, see if there is anything that makes him think we need to pull the head. I'd rather not and from what turbo_teg said, I should be fine and it felt strong before he pulled it. I will do the timing belt, water pump, etc and anything else suspect, just to make sure this thing will last 50K miles or so. If you see anything that jumps out, let me know. I do have the service manual and will pick up the cheapo o'rielly one as well to help make sure I put this thing back together right.

Wanted to get that timing belt cover off and was getting supper pissed that I don't have an air compressor and proper tools. But, somehow got the crank pulley bolt off with a hammer and a breaker bar, don't ask me how. I didn't even use a screwdriver to jam the pulley. Here are some pictures. It's a little oily, but it doesn't look super bad to me, but like I've already posted, I don't know a shit ton, so I could be looking at a train wreck and not even know it. My buddy is hopefully swinging by this weekend to check it out and give me idea of what I should spend my time and money on. I think I might drop the oil pan and take a look under there as well. Still not ready to pull the head unless I really need to.
So I think I'm gonna pull the oil pan this weekend, if I can track down a gasket at least. Also going to order timing belt, timing belt tensioner/spring, water pump and do those. Will check all the pulleys for any random noises and if all is good to go from there. Just start cleaning the shit out of it and piecing it together. Super nervous about this all, but I've got a couple of good friends and a motorcycle to use as a daily driver while it's down. I think I'm more excited about pulling the D16 and digging into that. That thing is going to be spotless!

I put one by that same maker on mine back in September, and it did great to pull a trailer all the way from Utah to Texas. I'm sure you can find them for real cheap elsewhere online, just the first example I could locate.
This showed up today. My first time ordering with rockauto and I'm impressed so far! Grabbed the water pump and timing belt shit. I think I'll throw the water pump on in the next few days. Is there any reason I cant do the timing belt now, with it still on the stand? I have a spare distributor I can put on as well. May as well do cap/rotor, plugs and wires while I'm at it.
I haven't, but I was talking to a guy at work about them just yesterday, so it's funny you mention it. I should have a little bit of time next week, maybe I'll work on programming it
Well, 6 months later, I'm back. The motor is using up more and more oil and it's time to start making some progress on the ZC motor. I never got to the timing belt and water pump, so hoping this week I can get those done.
Which got me thinking about the flywheel/clutch. The ZC came out of an auto, what will I need to change on the ZC to put the tranny up to it? Just flywheel from my A6 and the new clutch? Anything else?
Anyways, pictures later this week of the timing belt/water pump job. Any reason I can't do it now or should I wait until it's about ready to drop in and I have everything installed?
oh and the floor mats never got done, but I should be doing those in the next week or two as well. I thought I had extra material, but some guy at work now thinks he is getting half the material, we'll see what happens
My engine, a D16Y7, came out of an automatic car and all I had to do was remove the torque converter and install the flywheel and clutch from the old engine and it works great. Should be the same for you, especially that its a ZC.

Ordered up a few things for the D16A6 that's currently in the car (dizzy oring, which is leaking. Cap and rotor and new PCV valve). For some reason, been feeling like I don't want to put this ZC in the car, but, I really can't wait to rebuild this D16, so whatever, it's gotta be done. The goal is to have the ZC in the car while I look for a truck, once I get the truck, rebuild the D16 the right way, clean up the engine bay and get it looking good.
cap and rotor tonight, first time doing it, ever, lol. Ordered my stuff from rockauto. No o-ring and it didn't fit perfectly, had to cut a little tab in the cap. Started right up, so I'll run it for the time being. Need to do the o-ring on the actual distributor since it's leaking a little oil, but I'll save that for later this week. PCV valve came in too, will do that at the same time...
Did the PCV valve a couple nights ago. On a cold start I'm getting a little whine now, haven't been able to figure out exactly where it's coming from, but it's never happened before the change. The one I pulled out barely clicked or moved inside at all, the new one sounds like a maraca in comparison.
I also got the jam nut valve tool from amazon. After seeing this article: http://www.civic-eg.com/causeforalarm/D16A/index.php I figured anyone could do it, lol. Gonna pick up some feeler gauges and try this out sometime next week (damn holidays/seahawks games) taking up all my time, grrrrrr. Will do new NGK plugs at that time as well, wires are still decent, someone did NGK at some point.

new exhaust going on today. All stock from the CAT back. $150, I'll take it. I've been running it without an exhaust for about six months and no tabs for the last two. FTW!
EDIT: Wow, I swear my car isn't even on anymore, so quiet, crazy! Probably this weekend gonna attempt to adjust the valves. May try and do a DIY video for the site as well...
So on a red wagon, what color are the decals for the back AKA the RT4WD sticker above the lock. I'm going to cut a white one because the black seems like it would be too dark, especially after a few raindy days here in the pnw. Bored at work, alone, maybe I'll just do both....

I kinda like the shuttle stickers that go on the hatch a little better and I think I'll use a reflective grey material we have next time, should give it a nice little pop at night But, for now, it'll work...
